1NT Pass 2 Pass
2 Pass 6 (can't use 4NT, GIB frequently gets confused as to what the trump suit is) Pass
6 Pass 6NT Pass
Pass Pass

GIB's hand was:
KT A952 KT93 Q94

I mean, who takes a preference into a 4-2 fit when the contract has already been placed?

Never jump to slam when playing with Gib. I'm pretty sure 3D over 2H is forcing, so you can just set diamonds that way.

If you just went RKCB, the alert shows you what suit GIB thinks it's doing. So there is no misunderstanding there.

Your problem is how to make D trumps. When you jump to 6D like that, it thinks you have 4+D 5+S, and since SKx is being valued as 3 card support it will support you and bid to major.

3D may not be forcing. 4D would probably be forcing as it shows a stronger hand.

But anyway you have a hard bidding problem imo, and it's not because of GIB. If it was not GIB, would you solve it by bidding 3D or 4D first?
I think on the whole, bidding 4D would be a clear sign that it is at least game forcing, with slam intent.

When GIB bids 2, partner knows he has 11-14HCP (lower end, if GIB bids 3 with a max, but I don't know whether he does) with either 2443 or 2452 shape. This should be enough info to let partner place the contract, if he's so inclined.

I think 2C shows 5+S in System-GIB. (I also think that's pretty stupid.)
