I was south and I held J97 KQT5 AQJ5 72. I doubled because I held both of openers suits behind him (I was going to lead a spade) and I was extremely far behind due to very bad plays from my GIB partner in several slams. 3NTx would have made, unfortunately, but 4 might have gone down 1 or 2, but 4x went for 1100 instead.

X of 4 is described as a normal takeout double. Really?

You have to realize that the auction you have here is extraordinarily rare, and GIB only has its rules about what bids mean that people put in previously, and in weird rare auctions it's just going to fall back on some defaults which may or may not be the "common sense" meaning. Computers don't have human common sense to handle novel situations, they just follow the rules previously given to them.

Basically they need to introduce some rules teaching GIB that late round doubles of high contracts are all penalty and that the default is to pass them.

Yes but not completely without logic: GIB treats doubles of game contracts as penalty.

wow surely it has to be a rule once you have doubled a contract for penalty follow-up doubles are also for penalty!
