I only use the web version of BBO. Sometimes the site opens a new window outside of Windows Explorer when I play and sometimes it doesn't. I haven't noticed the pattern as to when it does and when it doesn't. Is this deliberate?

from IE7+ you have two options - Open in new window and Open in new tab ( tabbed sites in same program window). ( IE6 and less doesn't support tabbed windows, only new could be opened)
by clicking on links in Internet pages with left mouse button you agree with the site's setting : being opened in new window ( not new tab, unless you manually do this in Internet Options - Tabs button -> Settings -> When a pop-up is encountered / Open links from another program) or in the parent window depend on the browser choice.
Same is valid for Firefox, Safari, etc. browsers.
So if you wish to eliminate the default or modified (by you ) settings for particular use right-click and pick Open in New tab / New window up to your desire

I'm on the home screen. There are two places where it says "My BBO": one is a small blue rectangle across the top of the screen, the other is in a red field within the main box. Under either of them, I can pick "Hands and results". If I choose the one in the main box, I get the list of results within that main box. But, if I choose the one from across the top, it opens another window outside of IE.
Is this difference deliberate? Are there advantages to the user to sometimes use one method and sometimes use the other?

The section My BBO in rectangle with red labeled "MyBBO" is to can access while you are on the home screen.
The other button MyBBO could duplicate some of the options and truly opens in new window, but the idea is to can use it while you're playing on table , watching players on vugraph, etc.
At the moment you're not able to access the My BBO section on home screen you can use the button My BBO.
It opens pop-up window which you could easily close, remove, resize, create and upload CC while playing, manage saved chat messages, add friends, etc.
These are the advantages and there are no disadvantages i could recall
