When you substitute for another player, do the replaced player's negative IMPs/MP % get permanently attached to your record? I substituted once for a guy who had more negative IMPs racked up than I have hairs on my head. When I sat at the table those IMPs became my IMPs. What I want to know is, do those bad IMPs get added to my running IMP total? Ditto crummy masterpoint percentages? If so, BBO should find a way to erase the other player's IMPS/MP % before you substitute. It's only fair.

No. Only hands you played will show in your hand records. What you saw was probably how the combined bad score from previous player + your boards showed up on the tournament leaderboard. However, in your own hand records, only hands you have played will be listed.
